Maybe you could try the possible key that I attached above?, It should be at the top of this page. Only thing is, that you would need to find a way to use that key to decrypt the files. It allows you to export directly to .dae or .fbx.

Seems to import everything aside from the other arm and legs.

I can't seem to find the indices for the other submeshes.

Something's definitely wrong there, but It's for sure the right model file. Maybe it has to do with the face/vertex indices? Just so you know, there's already a tool for noesis that can import MGS1 models with skeletons and animations (Since I'm assuming you are referring to MGS1 models).
Though it only works for the PlayStation version of the game, not the PC one.
